Summary
Dana Scully's body was never found within the burned remnants of the Ruskin Dam. Neither was the body of Cassandra Spender, for that matter, but Mulder couldn't bring himself to care about anyone but Scully. She was already abducted once -- Mulder's fault -- and now she was gone again. The only trace of Scully's presence at the scene that they could find was her golden cross necklace in a pool of her blood, almost a mile away from the dam.
Basically, how would Mulder react if Scully disappeared a second time? The answer is not well.

“Lisbon, you didn’t really invite me here for tea”, he points out, aiming for a teasing tone but his own body betrays him.
She laughs nervously, all previous bravado gone. “Well, it still felt like a polite thing to offer”, she explains, her back still turned to him.
Neither of them moves, he can hear her breathing, quicker, quicker, quicker, more shallow. He takes a few steps forward and stands behind her. His hand lifts slowly, his fingers catching her hair, moving the delicate locks aside. He can see the goosebumps travelling down her neck as he looks at the exposed skin and then, before he can stop himself, he leans down and plants a gentle kiss on her shoulder.

2x09 but after they leave the crime scene, Jane drives Lisbon home. Things just happen, right?

Maybe the transition from friendship was so smooth that one day he just woke up and realized he’d been looking at Scully the same way he looked at the night sky—like an intricately tangled mystery, full of beauty and questions and Truths, of which he may never know the extent of. Somewhere along the way, she had become his greatest X-File.
